There could be several issues, but more than likely it was a bad rip on your pc, or a bad transfer to your ipod.

The most likely culprit in this case would be a video that when it was compressed to iPod format, it was already damaged somehow, or corrupted, missing data. These are unfortunate events but they do occur, luckily these days they have programs that will try to repair damaged video files.

Well this may be a sign that your video may have been encoded with the wrong frame rate causing it to skip during playback. Otherwise you may have some hard drive issue.
