Depends on the pest. If we're talking about a skunk, then there's not much you can do, besides opening windows and doors to let in fresh air. Racoons normally will not leave an odor, but the best way is to mop your floors in ammonia (diluted with water), fresh air is always good, Lysol with bleach, and perhaps, potpourri products.

If the odor is from droppings and urine left behind from rats and/or mice then you're going to have to make sure it is thoroughly cleaned; you may want to look into getting the advice of a local pest control worker. There are some chemicals that will make the smell far less harsh.

Visit your local WalMart and buy some carpet deodorizer. You can, alternatively, ask your vet for sprays and powders that will help combat odors. Always make sure your pets are clean, as well as any toys they may have. Be sure that if your pet is litter trained that the litter is regularly changed.

There are certain products made specifically to remove pet odor in your home. Febreze makes an odor removal spray that should work.

First and foremost, clean all surfaces where the pest have been (and make very sure that they and all their droppings are gone); use steam, carpet cleaners, vacuum, etc. That should help considerably; then use febreez or another odor-release item and open up windows and doors to air out the smell.

Even if you don't have pets, buying a pet odor-remover can really help get rid of the smell, if you have carpets especially. Febreeze is really great at getting rid of bad odors, but I've noticed that Lysol tends to keep the smells away longer.
