First make sure that the guinea pig's living area is clean of garbage. Flies are usually attracted to spoiling food which give off strong smells. It can also be that you have not replaced the sleeping material enough and it is soiled with urine.

First start off by removing all contents from its enclosure and cleaning them very well, put in fresh ground covering and lastly wipe down him down with pet wipes that can be purchased from any pet store. If he needs a more intense cleanse they sell guinea pig shampoo also in your local pet store.

You probably are getting flies because of the feces and urine that the Guinea Pig is producing. If you change the bedding frequently it will make them go away.
